My phones stock charger is 1Amp Output

What's important is the voltage. The charger must be 5.0V.
The amperage is how much power the charger can deliver.

will the 2.1amp charger help in getting the phone charged quickly than the 1amp charger?

You will probably not see any difference in how long it takes to charge the battery with a 2.1A charger. Charging the battery from 0 to 100% takes about 3h and 20min. but any usage of the phone while it's charging may affect the time it takes to charge.
