Today I have updated my M4 Dual to Marshmallow and the nightmare just followed.
Turning on the phone I got "Process System is not responding" prompt and everytime I updated an app or I cleared the app data an error message of "Capacity for NFC services full" popped up
I tried booting into Safe Mode but those message won't go away. I have factory reset my phone again but there is no luck.
What should I do next to get rid of these two errors?

Software repair was actually where I was coming from. My first update was not successful and I ended up using this tool from Xperia Companion.
Is it possible that the download of firmware by Xperia Companion was corrupted and then it flashed the rom to my phone? How can I clear the cached rom in Companion?

It works!
These are the steps:
1. uninstall Companion
2. delete the Sony or Sony Mobile folders in Program Files, Program Files (x86) and Program Data
3. install Companion again
4. follow the instruction of repair software
Now, I only have "Process System is not responding" error during start-up. But this is much less annoying.

I am glad you got the software repair working. To confirm, after the software repair, you are now receiving an error that says "Process System is not responding"?
You may need to run the software repair again. Check it before you install any additional apps or restoring your back up to see if it is still happening.
Once i factory reseted my phone and using repair mode on sony windows support software but still show "Capacity for NFC services full"!!!! no software can install on this, what is this?! the other samsung / LG cannot have this issue?!!! Can release some update of this issue?!!!
